Jonathan Thurston set up the match-winning try with three minutes left, putting in a kick which fell into the arms of Coen Hess who dotted down.
The momentum of the match swung wildly between both teams, with the Cowboys leading 14-2 early before falling behind 30-18.
Brisbane's loss means the Wests Tigers can move within two points of them if they beat Canberra on Sunday.
