The Cowboys appeared set to bomb a 20-nil lead when Peter Wallace scored two tries in the space of as many minutes to get Penrith within four points with half an hour left.
But veteran playmaker Johnathan Thurston crossed for a try and then slotted a penalty goal with 10 minutes left to give his side some breathing room.
South Sydney's eased past the Knights 36-18 in Newcastle.
